Yes it does. They won for a specific episode, not for the show as a whole.
But when a show wins for those two catagories, I think it warrants a Best Comedy Series nod. Hell, just getting nominated for Directing and Writing warrants a Series nod. Even if it is just the one episode, it shows that out of all of the comedy series, that one episode was the best in those fields. So, it would make sense that the show gets a nod for series.

We've been informed that there is no storyline in the movie surrounding Ron's Quidditch hardships, nor has there been any filming on broomsticks done by Rupert. We're led to believe that this means there will be no Quidditch in the fifth film at all. We hope to learn more soon!
