The movie was MUCH different from the book, and while I like both, I think the book was a little better, even with Ludlum's peccadilloes. The problem with deviating from the book so much with the first movie is that they really can't follow the other books at all for sequels. They'll basically have to start from scratch, which is a shame, since both Jason Bourne/David Webb and Marie are MUCH more interesting in the books.
